Ab 1890 untenahm er weitere Forschungsreisen im Gebiet des Viktoriasees und dem Kongogebiet u.a. mit Franz Ludwig Stuhlmann. Emin Pascha gab sich auch während seiner Zeit in Afrika ausdrücklich als Türke aus, ein formaler Übertritt zum Islam ist jedoch nicht nachweisbar. Er wurde auf den Befehl eines Häuptlings im Kongogebiet ermordet. Emin Pascha gehört zu den bedeutensten Pionieren der Erforschung Innerafrikas.
